On August 11th 2011, a rash of mysterious murders strikes the rural town of Inaba soon after high school student Yu Narukami moves from the city to live with his uncle. The bodies are being hung from power lines, and the police have no suspects. The images of the missing victims are shown on the TV at midnight, aptly named Midnight Channel before their bodies are discovered. Yu soon discovers an unusual world on the other side of a TV that is linked to these deaths. On the other side people are facing shadowy monsters and the darker sides of their souls. It's up to Yu and his new friends to investigate and try and stop the killer from claiming any more lives.

Makoto Yuki is an orphaned teenager who transfers to Gekkoukan High School at Tatsumi Port Island and much to his confusion, finds himself experiencing strange phenomenon on his way to the dorm. Arriving at the Minatodai Dormitory, Makoto is greeted by a boy named Pharos and signed a contract the boy has prepared, before confronted by Yukari Takeba and Mitsuru Kirijo. The next day, on his first day in Gekkoukan High School, he befriends one of his classmates, Junpei Iori. The following night, Makoto dreams about a mysterious man named Igor with his assistant, Elizabeth, in a room called Velvet Room who are telling him of the journey he will face. Meanwhile, Mitsuru, Yukari, and the chairman of the school, Shuji Ikutsuki, observing Makoto from the command room, the Minatodai Dormitory comes under the attack of terrifying creatures called Shadow, injuring one of their team members, Akihiko Sanada. While Mitsuru and Akihiko fend off the Shadows downstairs, Yukari and Makoto are cornered by a gigantic one once they arrived there. In the nick of time, Makoto awakens to the power of his Persona, Orpheus, that then turns into Thanatos, easily defeating the Shadow. After recovering, Makoto finds out there exists a hidden period of time between one day and the next known as the Dark Hour. During this phenomenon time itself seems to come to a halt and unbeknownst to humanity, their bodies become transmogrified into coffins while Shadows roam freely. Only those who have awakened the power of Persona can experience the Dark Hour and stand any chance of stopping the Shadows. They invite him to join a covert club at Gekkoukan High called the Specialized Extracurricular Execution Squad — S.E.E.S., whose members have but one goal: to rid the world of the Shadows, which Makoto immediately accepts simply because he was asked to. Not long afterwards, Akihiko also recruits Junpei into their team and brings them to their school that turns into Shadow's nest during Dark Hour, Tartarus, so that Makoto, Yukari, and Junpei can train their Persona skills there. At 9th May, during full moon, S.E.E.S detects an abnormal Shadow reading at the Iwatodai station, sending Makoto, Yukari, and Junpei to investigate with Makoto as the leader, much to Junpei's jealousy. Inside the train, they are ambushed by group of Shadows. Wanting to prove his skill, Junpei charges inside the train further alone. The situation worsened when the Shadow moves the train that may resulted the train to crash into another train. Catching up with Junpei, they are overwhelmed by a giant Shadow, Arcana Priestess that controlling the train. However, Makoto's bond with Junpei manifests as Magician Arcana, enabling him to summon a new Persona, Jack Frost, nullifying the attack while Junpei summons Hermes to deliver the finishing blow. Two weeks later, Akihiko informs another potential Persona user, Fuuka Yamagishi, who has been absent from school because she was sick. Suspicious, Makoto, Yukari, and Junpei decide to look for information regarding Fuuka at alleyway of Iwatodai Station where they met Akihiko's old friend, Shinjiro Aragaki, who reveals that Fuuka has been missing since a week ago. The next day, Natsuki Moriyama, the leader of the bullies who bullied Fuuka revealed that she and her friends had locked Fuuka inside the storage room. When one of her friends decided to free her, she was found unconscious in front of the gate the next day, followed by the other girl. When Natsuki opened the storage room to free Fuuka, Fuuka has disappeared. Deducing that Fuuka is trapped inside Tartarus, the team decides to rescue her. However, Yukari, frustrated by Makoto's lack of concern, told him not to come if he only fights because he was asked to, which Makoto does. While Yukari, Junpei, Mitsuru, and Akihiko goes to Tartarus, Makoto stays in the dorm to watch over Natsuki. At Tartarus, Junpei and Akihiko find Fuuka, who was able to survive from Shadows due to her Persona's ability. Yukari and Mitsuru, who are on standby at the entrance of Tartarus, are ambushed by another two gigantic Shadows, Arcana Emperor and Arcana Empress, that quickly overpowers both Junpei and Akihiko. Natsuki, who was enticed by the Shadows' call, went inside Tartarus, apologising to Fuuka just as the Shadows are about to attack, prompting Fuuka to summon her Persona, Lucia, barely defending Natsuki and herself from the Shadows' attack. Makoto, reminded of his parents' death and everything he had gone through with his teammates, arrives on time to protect Fuuka. With Fuuka's guidance and Junpei and Akihiko's support, the two Shadows are defeated. Five days later, Fuuka returns to school after recovering from the last battle, much to the S.E.E.S members relief. Natsuki, who has no recollection of the last event due to not being a Persona user, assures Fuuka from the rumours about her being the ghost girl, starting over their friendship as Makoto watching both of them, smiling. At the end of the credits, Pharos asks Makoto to become his friends, which Makoto agrees. Somewhere, in a room, a girl, Aigis awakened from her sleep.
